I think this track is what you are talking about ... Pygmalion and other boats that had the rail installed at the factory - were thru bolted with a washer and nut on the back side.
When I did the caprail reseal project, the port side was reachable enough to rebolt the track in place but the stbd side I followed Bud's recommendation and slide the track aft about 1" and then drilled/tapped and screwed in the ~20 5/16 NC SS flat headed philips machine screws.
~5 years later both sides are holding well and I'd recommend to just drill and tap the track into place. You may hit the 1/4" deck to hull bolts by chance (like I did) but with that many bolts in the track it hasn't been an issue.
